Often I wish I could see a picture. From what you described I can think of a couple of options. Since it is tounge&groove flooring.. I would think that you could use a poly-urathane product that is made for the outdoors to simply paint on a surface that would prevent water from leaking through the floor and provide a durable attractive finish to the existing floor.

Beyond that, the new single layer roofing materials (the one that comes to mind has a brand name of hypalon I believe) is a very durable product, but isn't all that attractive. There is also a 'rubber' based roof material (can't remember the name) that would also do the trick. A carpet over these products would improve the appearance and durability. Wish I could be of more help, but have been away from the roofing industry for over 10 years and don't remember specifics. Have used both rumber and fabric materials on flat roof areas with good success and think it would apply here also.
