hardwood floors

I am redoing my hardwood floors. After sanding with a 20 grit paper, I switched to a 100 grit, there is still some spots on the floor that look like water stains. I have tried to hand sand these out also, after using a floor sander. To make the floor more even in appearance would it be wise to stain it all first before putting the seal and the finish on top of it???
