Which ever way you look at it, it will take a lot of work to correct this. I would get some 1X4X8s and build an L-shape cover to use over the nails. Take two 1X4X8s and build a L-shape 2-sided open box. To save time, use a staple gun that shoots 1-inch brads. Cover the protruding nails with the box inverted over the rails. Nail the top side of the open two-side box on the horizontal side of the rails with two or three nails. The protruding nails will be hidden and will not hurt anyone. This will work if the nails are not sticking out more than 2 inches.
