A Handyman Helping Hand

deck repair

My house is about 25-30 years old. The house is a bi-level with a deck at the rear. The deck is about 55" high, 4' wide and 20' long. The floor joists were extended out from the house and the deck was built on them. When they began to rot, they were double-headed. Now, I need to take all that down and start over. What is the best way to handle any and all wood rot I may have regarding the floor joists? I do not know yet if the rot extends into the house under the upper floor. The lower level is finished including ceiling. I want to do a good job and correctly but not any more expensively than necessary. Help!!! Thank you for your advise.
