You might try simply gluing the two pieces together and wrapping them with twine until the pieces dry. Try wood glue or constrution adhesive. Once dry emove the twine, and sand any excess glue off and repaint/stain.

You are correct that if you try to replace the balluster, you will need to cut off either a portion of the top or bottom tenon assuming you can even find a replacement. Then you are stuck trying to fasten the balluster minus a critial part..
